All of these readings (as annotated in the entry) are jukujikun (熟字訓) readings. Meaning they have an origin unrelated to the readings of the kanji here, but are used as the reading for these kanji as a compound. So it's impossible to align them to the two kanji here, because it is this specific two character compound that is read that way. If you look at the kanji entries for 昨 and 夜 you can see that neither of these kanji possess the readings necessary to be read ゆうべ normally.

The reading that conforms to the kanji's actual readings would be さくや, which is also an entry.
